
Two teenagers, Lina Mayfleet and Doon Harrow, live in the City of Ember, an underground city built to house a human community for 200 years as a shelter from an unspecified disaster. Having long since passed the 200-year mark, Ember's food supplies are becoming depleted and blackouts are increasingly frequent and longer lasting, as the generator that powers the city has deteriorated and is held together with patchwork. Much of the knowledge and technology from the city's near-mythic Builders and earlier generations has been lost.
When Lina and Doon graduate from school, they begin their assigned jobs. Lina and Doon soon realize that Ember's situation is even more dire than they had suspected. With the city's adult population either largely apathetic toward their plight or cowed by the corrupt Mayor Cole, Lina and Doon search for the clues that Ember's Builders left to show the citizens of the city how to save themselves before a permanent darkness falls. Meanwhile the mayor, who secretly knows the dire straits the city is in and of its imminent collapse, has been stockpiling food to guarantee his own survival in the secret Room 351 which Doon and Lina discover.
Recreating the damaged instructions left by the Builders, Doon and Lina embark on a quest for the surface — with Lina's young sister and against the wishes of the mayor and his henchmen. They use a key created by combining two plastic cards, one which was left with the instructions and the other appropriated from the mayor to enter several areas. While doing so, they discover that a wall of odd-shaped lockers are in fact a large collection of boats meant as a means for the citizens of Ember to evacuate the city once the outer world became habitable. Lina and Doon manage to activate the system which begins to move the boats into position. Realizing that Locker B-17 is in fact Boat B-17, they follow it on a chain-drawn track deep into the pipe works. There, with great difficulty and with the assistance of Doon's elderly mentor from the pipe works, they manage to escape Ember and travel to the surface where they discover the planet has healed itself and light has returned to the skies.
Afterword Lina and Doon drop a message tied to a rock through a crevasse in the mountains wall down to Ember telling the other citizens how to leave the city, where it is found by Doon's father. The movie then ends, leaving to the viewers imagination what the people of Ember did with the information
